本草基因组计划（HerbGP）是针对具有典型代谢途径和重大经济价值的药用植物进行的全基因组测序和后基因组研究的系列计划。本文全面介绍物种基因组大小、染色体数目测定方法和第二代高通量测序方法，以及全基因组组装和基因组注释、基因组比较等生物信息学分析手段，并简要阐述重测序在药用植物全基因组研究中的应用方法。本草基因组计划的实施，将促进现代科学最新技术和方法在中药研究中的应用，使中药学研究位于生命科学的最前沿。

The Herb Genome Program (HerbGP) is introduced here based on next-generation sequencing techniques including Roche/454 GS FLX, Illumina/Solexa and ABI/SOLiD. The methodology for the HerbGP is illustrated in detail in terms of genome size measurement, whole-genome sequencing, genome assembly, genome annotation and re-sequencing. The HerbGP will improve the application of new technology and method in Chinese medicinal research, making the traditional Chinese medicine a frontier in modern life sciences.
